Just one man's story, but I've never seen any child take their shoes off to get measured regardless of flip flops, shoes, etc.. If you wear regular shoes, they won't. Having them wear abnormally thick shoes or flip flops, high heels, platform shoes, boots with thick soles (all of which I've seen people try) and they will ask you to remove the shoes to be measured.
